A bot building ghost logistics chest will close the "Set request" UI when it gets built.

Dynamic Deconstruction Planner
The deconstruction planner is great but it feels a bit backwards and/or not as smooth as it could be and I believe the blueprint actually holds the answer. I would love the ability to either have a new button or an additional hotkey similar to super-force paste when using the deconstruction planner....

I believe I have the same but different issue. Bots will build a blueprinted train (no difference between with a track or without a track) and the train will randomly be blank and missing the blueprinted schedule. I also believe it has to do with the build order which the bots ultimately control. Ha...
