Ok, speed modules have negative effect, but watch third picture - same situation, modules are unchanged, But Only added one Empty beacon and modifier changed.. it isn't seems to be right. Sorry for wasting time, if it's still not a bug..

Attention to down right corner (where's Actual modifiers are shown)
Also I checked - it gets really weird when youre adding Another beacon But without any modules:
