I just loaded a savegame from version .12, where I already had researched "Flamethrower". With .13 that should unlock both the handheld and the turret flamethrower. Unfortunately the upgrade process seems to have skipped unlocking said turret retroactively.

I don't think it should. I don't remember seeing reverse-discovery of items on upgrades.
You should probably use a console command to "forget" the tech and rediscover it.

Apart from the described workaround (thanks for that btw.), do you consider the observed behavior to be a bug or not?
In my opinion the upgrade progress is clearly lacking at this point. I would expect the unlock-state of all items to be reevaluated on upgrade. Especially if the tech-tree has been modified.
Admittedly the priority on this is not really high, as only old savegames are affected and there exists a relative easy workaround, but on the other-hand it is a bit annoying especially if one does not know there are items missing.
Also I imagine that the upgrade process itself will be reused in future updates, so that improving it might be well worth the effort spend.
