This one is a bit weird, and I can't even tell if it is properly a bug or not. When a mod modifies prototypes with data-updates.lua, the game does not report the items as having been altered by the mod (as depicted by the yellow hover text in-game). However, the updates do get applied, and the changes all seem to work.
So I guess the question here is: Should modifications with data-updates be visible in the yellow hover text?
I attached an example set of mods where this happens. It's bob's mods + Marathon 0.6.0. Marathon modifies some of the recipes in bob's mods, and does not receive the yellow hover text.

Thanks for the report. It wasn't actually related to the data-updates stage specifically but happened when a mod would change only the counts of items in a recipe and leave the rest intact.
It's fixed now for 0.12.23.
