I'm new to the game and started to play with trains to understand how they work.
I ran into this problem: why did the second train refuse to use the stacker to enter the station? Are my signals wrong?
In this configuration, parts of the train are blocking the junction.

You have not built a "stacker".
You built two paths to the station, a short one which has no purpose because you would never want a train to wait in it because it cannot hold a train without blocking the long path which has no purpose because its longer, so the train will try to use the short path.
The easiest improvement is to simply remove the short connection and space regular signals on the long path so that a full train length can just fit in between each pair.
Train holding bays should look something like this:

Not necessarily. A properly designed stacker with multiple entrances and exits could work, too.
