There is an issue with the way that handcrafting selects a path to make a complex item.
It will show up if there is more then one recipe to make the item - game will lock onto one of those recipes.
This leads to problem like described in this post:

After researching second recipe that allows to make an item (wooden board in this example) you can lose ability to handcraft items that depend on it.
Game will insist on using one of wooden board recipes (requiring synthetic wood) for which player doesn't have required items even if ingredients for different recipe for same item (normal wood) are present.

I'm attaching bob plates mod and save file to reproduce the issue.
In attached save try to produce basic circuit board (it's in bob's intermediates tab) - game will say that there are not enough ingredients even when you have enough wood to actually craft the intermediate wooden board and then circuit itself. Tooltip will state that you need synthetic wooden board.
This issue can be very annoying since only way around it is to craft the required wooden board by hand and then craft item dependent on it.

Long story short.
Wooden board can be made via 2 recipes. One using Wood, the other using Synthetic wood.
When you start the game, You only have the Wood to Wooden board recipe, and when you try to craft something that uses Wooden boards, it will automatically craft them from wood for you.
When you research the ability to create Synthetic wood, and the Synthetic wood to wooden board recipe is unlocked
the game will want to "Auto-craft" From the Synthetic wood recipe only, and will never try to auto-craft from the wood recipe, even if you have wood in your inventory.
Wooden board can be made via 2 recipes. One using Wood, the other using Synthetic wood.

Unfortunately, we have decided this will not be fixed now.
- It's not game breaking, you just have to make more clicks.
- I noticed you found a nice workaround by making one recipe only craftable in the assembling machine.
A proper solution would mean:
- There should be a way to show all crafting paths, and show the raw resources for all paths
- When someone wants to craft an item, he must be able to choose how that item should be crafted, having some automatic way of choosing a path if more of them are possible is still not ideal.
The benefit of solving these issues now is not worth the effort, so it is moved to minor issues.
For now, having multiple recipes per item is not officially supported.

There is some recipe flag now for these intermediate recipes to use, so that their recipe will not be auto chosen when crafting some higher level product
But other than that, this probably won't be fixed due to the reasons Twinsen lists above
