Factory Problems
So, I built a factory and needed copper:
SO I built this monstrosity:
And a smelting setup that is not enough:
I ended up with more than 200k copper ore in my logistics system....
Because of a weirdness in my train scheduling, I had to put tons of logistics chests requesting copper just to get it out:
I summon Negative Root to fix this!

Mostly this thread is about showing off the things that have gone horribly wrong in your factory... Like my copper mine.

Have you REALLY handled all the output of it with bots? Yeah, that's some good thing to show in theme "children, don't do that at home". I am impressed

The copper problem is still not fixed. I need more smelting....

I changed a bunch of requester chests to passive providers and increased the ore count in my system by 200k...

Presuming the goal is to efficiently produce and deliver goods:
1. Main structural problem - use of robots for constant, non-short distance deliveries. Log-bots are exceptional (thanks to a stacking bonus) for intermittent and short distance deliveries, but, due to the time needed for recharging, constant demand means that the charging time must be included in the cycle time for deliveries. This can be alleviated with more roboports, but they must be positioned over valuable real estate to be useful. In your example, you have roboports instead of more mining drills over the resource field.
2. For a massive ore deposit, I would anticipate having multiple trains assigned to provide the deliveries. Should another train be waiting, there is no queue space provided and the waiting train will block the main train route. If you switch the loading area to the return track (just below its current position) another train can wait without blocking the main route.
3. You are mixing copper ore with copper plate. For large scale shipping, there is no reason to do this. Copper ore goes from a mining site to a furnace. In the base game, there is no other use for copper ore.
4. For the mixed use express belts (copper plate and copper ore) you need at least 8 smart inserters per side removing a product from an express belt to match the maximum amount of product that can flow on that belt. Anything less and some of that product will eventually escape the sorting. I recommend doing a search on sorters for a belt only sorter option. However, log-bots are very appropriate for sorting at rail delivery stations (short distance and intermittent). Place the requester chests very close to the provider chests and then insert from the requester chests onto a belt.
5. You need more furnaces - again, copper ore is useless unless it is smelted into copper plate. A well balanced system will have very little copper (or iron) ore.

you have 1.4k Science Pack 1 os there is 1400 copper plate
and 29k of Science Pack 2 os 4350 copper plate
and 16k of Science Pack 3 os 24800 copper plate
so all is 30550 copper plate or 305k

Step 1: Grab 50-100 Construction Bots and a Deconstruction Planner.
Step 2: Deconstruct that entire mess
Step 3: Use Construction Bots to rebuild a smelting system with Belts.
Step 4: Send the Logistics Bots off to do something more productive with their time.
You don't need Negative Root for this job
The only time I had to use Logistics Bots in a mining operation was when the Ore was located on an island that was otherwise impossible to reach by underground belt. It was only possible to build there because Ghost building (and using Construction Bots) does not have a range limit.
Step 2: Deconstruct that entire mess
Step 3: Use Construction Bots to rebuild a smelting system with Belts.
Step 4: Send the Logistics Bots off to do something more productive with their time.
