I've encountered similar thing while trying to place blueprint of blue assembler over existing one; sometimes it works and sometimes it does not. I suppose that is due to assembler being rotated, though it looks the same each rotation and I can't tell it.

Yes, AMs can be rotated, resulting in conflicts when a blueprint with a differently rotated AM is placed upon it.
