Placing the third wagon on a train at a train stop like the picture attached can leave the signal on the intersection green or turn it red depending on the position of the cursor. If the train is driven automatically to the station the intersection signal will be red.

In all these cases a train can actually safely pass the intersection behind the stopped train without a collision though if the signal is red the train has to be driven manually. This is probably because the wagon has a smaller hitbox than a locomotive? Replacing the last wagon with a locomotive will cause a collision if the signal is red and not if the signal is green. (Placing a locomotive can result in either red or green similar to a wagon)

I am not considering this bug report to be worth investigating. If you hover over train stop you will get a train visualisation that only shows 2 rolling stocks fitting there and as such the third spot is not guaranteed and indeed depending on the placement you may have third stock fit or not. This behavior is related to the third stock back wheels being exactly at the transition between 2 rails where the signal is also operating and if the wheels land on the left rail the signal turns red.
