I understand that trains are supposed to switch to automatic mode once a train blueprint has finished building. However, there seems to be an issue when you replace only a single wagon using a ghost.
If multiple wagons have been destroyed and you restore just one of them via the ghost function, the train immediately switches to automatic mode. This is very frustrating because you have to switch it back to manual mode every time a wagon is rebuilt.
I would expect the train to remain in manual mode until the entire train has been rebuilt.
Please change this behavior. It's the most frustrating thing in the game.

Does this mean it won't get changed?

Time to make another mod to disable a feature that shouldn't exist. Sigh.
My mods: Multiple Unit Train Control, RGB Pipes, Shipping Containers, Rocket Log, Smart Artillery Wagons.

Are you really saying this is the intended behavior? That you can't replace wagons remotely without having to follow the train and set it to manual after every wagon? Before 2.1 the train would stay in manual mode when you replaced wagons, which makes me think this is a bug.
