A stone delivery train always has chosen an occupied train station and ignored free station. This leads to softlock for the "stone" delivery trains.
I don't see this behavior for other trains.

You didn't set a train limit, so as long as this station is enabled, all trains will path to it since it's the nearest station. No matter if there is already a train sitting at the station or not. A station is considered occupied only if there are train limits set and this limit is exhausted because trains reserved all slots.
Additionally, you set the priority of that station higher to that of the other stone loading station, so there is really no chance trains will go to the other station as long as there are open slots at this station.
In general, train limits ensure there are never more trains targeting some station than intended. Usually, you set the limit according to the space of any waiting areas in front of that station. The station itself is 1 space, and any waiting area in front of it is an additional one. Since not a single station in your base has a waiting area, you should set every single station of yours to a train limit of 1. Not keep it at the default of no limit at all. Not just the stone stations, do this for all stations.
Another comment: you built really nice bidirectional tracks and the non-trivial signalling is quite accurate. However keep in mind the more your base will grow, the more train congestion will happen and limit the throughput of your trains. Sooner or later you will probably have to switch to parallel unidirectional tracks.
