Quite frustrating how read contents and set recipe seem to interfere with each other.

BP has 'read contents' unticked. Maybe you mean 'read ingredients' which is ticked in BP.
Meanwhile.
Assembler is connected to bottom left combinator's output and top right combinator's input. So bottom left combinator isn't affected by any signals pushed by assembler. Top right combinator's output isn't connected to assembler. So only loop possible is assembler reading its own signals. In unmodded SA (base + quality + SA) assemblers don't pick recipes from signals transmitted by assemblers 'read ingredients' if ticked. Maybe you have a mod installed that modifies assemblers so they don't ignore own signals?
