I noticed this bug while in 2.0.14 but updating to 2.0.15 didn't seem to fix this issue.
In the attached save file you can go on my space platform called "Nauris" and you'll see this beacon near the bottom of my ship. I cannot deconstruct it no matter what I try. Here's what I've tried:
1. Setting a deconstruction plan area over it by pressing with Alt + D
2. Setting a deconstruction plan area over it by pressing the red button for it on bottom of UI
3. Deconstructing it by holding right mouse button over it
4. Deconstructing the building area around AND under it
It still properly exists as I can set modules to be used with it and when building a belt line to go over it, the underground version goes under it and pops from the other side

Re: [2.0.15] Unable to deconstruct a module beacon in space
False alarm! Not a bug after all.
The cause of this: The hull of my space platform was just full of locally produced iron plates. When I made some room, the beacon was deconstructed.
Perhaps some notification of full platform inventory could be added for these kind of cases?
