I have 3x Factorio: Space Age 2.08 windows sitting in my stage manager, with no way to close them.
I can't find any Factorio processes open in Activity Monitor, the only way I can think of to close them is either re-log, restart the whole machine, or relaunch Finder.
It's not game-breaking by any means. And its entirely possible its a macOS problem.

Which macOS version number and game version? Also what processor type? (Most helpful would be a screenshot of your ' > About This Mac' window.)

This is happening to me also in macos (with Steam). But it was also happening with 1.1. If you completely exit then all of them are lost. It only happens when you restart the game from inside the game (mod changes or startup changes).

Just for future reference, it's actually possible to close the empty spaces by forcing them to leave full-screen mode (mouse over the space it self and click the double arrow pointing inwards in the top left corner of the black space)

I also have this issue (I ended up posting a duplicate bug report for it).

. Also using the steam version. /u/gmos described the issue perfectly. I also saw it prior to Space Age, but never got around to posting a bug report for it.-

This will be fixed in 2.0.17
This was a particularly tricky one because it only occurred when launching the game from within an app package. It also seems to be related to the technique we use to restart the app, and perhaps an unexpected interaction with macOS. A simple solution was to just hide the window on Mac when shutting down.

YAY oh my gosh thanks for fixing this one! I’m also sorry I never reported it, but it was happening for a long time. It was easy enough to close the zombie windows or just make the game not-fullscreen before restarting. But I’m glad I won’t need to do that anymore
