Determination of active mods on a headless server

Hi!
I am running a headless server on nitrado and everything works just fine.
However if I try to switch between different mod sets I start to struggle.
At first I thought the mod-list.json determines which mods are active and which arent.
However it seems that depending on the save game these settings are overwritten.
Hence I concluded, that the save game AND the mod-list.json together define which mods are activated. But again, I was wrong.
I used the according mod-list.json and the proper save game but the settings didn't change at all, but instead the prior mod set was still applied.
The problem was reproducable. Now I am reaching out for help. Hope somebody can shed some light into that issue :)

By default, mods that are not mentioned in mod-list.json are enabled. You can change this in the Other settings window.

If that doesn't fix things, I'd try also deleting crop-cache.dat and data-cache.dat when changing mod-list.json, if you have that caching enabled.
