missing mods or missing pieces

I recently had a hard drive fail and had to reinstall Factorio. Good thing I had my mods listed to redownload them. I changed hard drive and downloaded Factorio and all the mods. I amusing FactorioExtended Plus and Deadlocks stacking beltboxes and compact loaders. The problem I am having is that I mow do noy have the tier 4/5 (mk2/mk3) loaders. This problem has caused my 5k/m science bace to stop working and I realy would like to finish it as it is about 80% done. Have the mods changed or am I missing some thing. Any help would be great. You can provide: factorio version before and now, installed mods (including versions) before and now, savegame, logfile, etc ... .
