A train filled with oil arrived. The vaults were empty. The pumps pumped out 2k of oil and the storage was full.

I think this is a bit of confusion.

Storage is full - what is that you would expect to happen?
It can't add more oil to that storage.

From what the OP wrote, I understand the following: Initially, the storage tanks were empty and the wagons were full. In the end the storage tanks are full, but there is only 2k oil missing from each wagon.

That does sound like a strange observation, to be honest. Normally, each liquid wagon and each storage tank should have the same capacity. And the pipes & pumps connecting them will have an additional (small) intermediate storage capacity. I have never heard of magic appearance of liquids within Factorio, so I kind of don't believe the storage tanks were truly empty at the start.

[edit:] I think the OP might have had in fact two trains arriving at the station. This confusion might arise from not being aware of a previous train – but this is my own speculation.

But as long as we don't have a save, a log, or more detailed screenshots from before the train arrived, we cannot make any more statements than this.

By the way, are there any mods involved?

Sorry guys, I repeated the situation and the result was the train arrived a second time. I was surprised that the pumps pumped out so quickly. did not have time to blink, as the train arrived a second time.

They are ridiculously fast. Especially when you get rid of the pipes between the pump and the tank. Those are the real bottleneck. Three pumps are way overkill:
