Thanks for the report. All of the time is spent deactivating roboports as they lose power. It's going over the 545,000 storage chests you have and making sure that they end up in the correct logistic network after the roboport that lost power is deactivated.
At this time there's nothing I can think of to make it faster - half a million entities is simply too much.
Possibly some re-work of the logic which splits networks/moves entities on roboports being added/removed in the future but I wouldn't wait for it.
You've simply built way beyond what the system was designed for and found the limits.
