When I try to start a game, with all the default settings for a new game, but with LTN enabled I get the error:
"Deserialisation error, target with id 5442 doesn't exist"
I use a lot of mods and this is one of about 3 or 4 that give me a deserialisation error (different ID's for different mods tho)
I have tried starting a game with ONLY the Base mod and LTN and I get the same error.
Is this a mod thing or something else I need to do to get this to work? I really don't want to play without LTN running, it makes things so much better!

Without a log file and/or a way to reliably reproduce the bug, there is very little anyone can do to help you. The only thing I can tell you is that LTN works flawlessly for me (and probably most people, otherwise there would be a flood of complaints).

Checking the Factorio startup log is showing a lot of:
"Error FileUtil.cpp:401: Couldn't remove XXX" where XXX is a file always in my user appdata\roaming folder. I am guessing some kind of permission issue.
I have completely removed the game and am trying a full reinstall see if this solves the problem.

Verifying files via Steam gave no errors.
Deleted and reinstalled, and writeguard errors still showing in file.
Hacked config file to change the location of the mods and config and still getting writeguard errors but it looks like it is working now.
So in summary, it wasn't LTN, but something that caused only some mods to stop working when I went to 0.17!
