I tried to reproduce it in a more minimal fashion, but that's tricky. Best I got is: https://gfycat.com/ThirdCostlyCommabutterfly . Note the splitter changing preference from copper to iron midway due to copper supply running out. Also note how the left lane has 4:1 iron:copper ratio(!)
Attaching the save (vanilla + non-game altering mods: FNEI + bottleneck), you can load and meditate on the contraption.

P.s.: Also, here's another save demonstrating the original problem (it might be slightly different, since there an output is fully clogged instead of partially as in my reproduction).
(need to fix science-carrying sothward underground belt exits missing a bit to the south for the problem to last longer - otherwise it just stops after short time).
