First bug post so please forgive if anything is missing.
When clicking and dragging to place cargo wagons they have become overlapped, deleting and replacing manually fixes the issue.
Only mod in use is upgrade planner. I haven't been able to reproduce this so not sure what if anything i did differently!

Do the cars fix themself when you move the train forward a bit?

No, they are not connected to each other so the three rearmost carriages are left behind.

Actually, scratch that, not fixed, my fix had some problems :p

Generally, the bounding boxes are smaller for other reasons (not crashing into entities next to track in curves etc).
This means, that you can get to this situation anyway by just moving two trains manually close to each other.
I have some train-movement planned, and if I get to do it for the next major version, it will fix this problem as well, until then, it is considered as known issue.
