The train GUI does not update the station status (activated/deactivated) unless you close and open the train GUI
In my game, i have a player detection system that deactivates all (but one) station if the gate is open
and activates all stations if gate is closed
If you open the train GUi while the gate is open, it will show all stations red (but one). If you go away from the gate while still having the GUI open, it will not update the stations (it should be all activated).
Works the same way if you start far away then go near the gate in order to open it. If you close then open the GUI, all is well. I believe this to be only graphical, since train behavior is consistent.

This is a general problem with virtually all UIs in Factorio. They don't update to not-your-input when open because it causes problems in multiplayer.
