I haven't been able to reliably duplicate this issue, so I cannot say exactly what the cause is. I can, however, say that I am playing a multiplayer game hosted on a headless server (on my machine, with one remote player not on the same LAN - though this person is superfluous as I produced the effect solo).
Essentially, I found myself attempting to craft some exact numbers of items. Each time I then collected the results I noticed I would be out by an amount - usually rather arbitrary (18 at one point, for example) but things frequently seemed to be missing. When I went to collect 75 (1x 50, 1x 25) Electric Furnaces, however, using Ctrl+Click it only gave me the smaller/second stack - the larger/first stack simply disappeared. Exiting the game and rejoining did not change the situation any, and the console gave no mention of any issue (nor was a desync report generated).
A second, identical batch of Electric Furnaces was collected by individually Shift-Clicking on each stack without issue. Earlier attempts to do the same with far larger quantities (eg 1,000+ coal) also functioned without issue, so I'm not entirely sure what the trigger event is.

Evidently, yes - very possible. And it explains some of the other items I've lost as well.

PS Is there any way you could make it a little more obvious when things are being transferred there automatically? Would hate to look like a complete goombah and come back in 6 months time with the same "problem".
