I just had to let two belts run into each other to make sure nothing mixes where I don't want it to be mixed and noticed, that the entities seem to flicker back and forth as if the game can't decide which one is on top and which one is below the other.

Thanks for noticing that. Partial but mostly sufficient fix comes 0-15.5. Full fix arrives 0.16 or late-0.15 together with belts performance optimization.
