"Usunięto szkodliwy program" means "harmfull software has been removed"
and it does it when saves are deleted or tmp saves ...

added factorio.exe to trusted apps ... but that did not help ..
any sugestions ?

Report to Kaspersky as false positive and add it to ignore list. You can validate the exe with checksum if it's published somewhere.
