This isue was reported quite some time ago:

So most players that play Factorio for some time know that they should avoid this.
But recently this isue was brought back when a player tried to replace full Iron chest with smaller Wooden chest which lead to same isue. But the efect cause players game to practically freeze for about half an hour (zhis was needed by game to figure out where it should place all that exces items).
So developers started to thin about maybe inplementing ability for items to stack on each other in such conditions.
But I must say that your idea of simple warning might be quite good as it is easily implementable.
So while it might not be used as final solution to this I do belive it could be used as quick fix for this situations.

BTW: Another problem, which goes into the same direction is as follows:
Your inventory is full and you want to replace something. Let's say replace level 1 assembly with level 2. Formerly I had no level 1 in my inventory. Now I replace it, which is possible, because I took the stack with level 2 assemblies into the hand. After replacement I can't put the assemblies 2 back into the inventory, because the stack was occupied by the replaced assembly 1.
And now try to do anything. You can't even place a chest, because you need to put assembly 2 back first.
In some cases the only solution was to drop all items on ground.

So yes in your case you would be able to place chest on the ground and if you pick up any nonplacable item into your hand clicking on the chest will open the chest inventory so you can put excess items into it.
