Now the underground belts and pipes have these parts that come out of the ground at the limit. It can be annoying.
My idea is the game automatically hide those parts underground when two or more of the underground exits/entrances are placed, so instead of 10-20 exits/entrances are protruding above ground, there are just one entrance one exit.

The way it behaves right now is very much wanted, because it increases clutter and therefore the puzzle-aspect of the game.
Also, how would one then pick the belts up again?

The puzzle is an important part of the factory design aspect. If you want to avoid clutter you can always use the more flexible Logistics bots.
As for the pipes, there isn't a good alternative (yet). Raised pipes running above the factory has been suggested before to help alleviate this.
