I guess that is option 4, or possibly option 2b - get rid of loaders from the mod completely and just recommend one of the existing 1x2 loader mods.
Even one express 1x2 loader is better than two best inserters. If someday the vanilla will have them, I want 1x3 loaders because of balance issue. They are too good for this small size.

I've tried rotating, and replacing them to no avail. If you look you can see the metal chute is getting stuck on the wrong side, rotating just changes the belt direction, not the chute.

If you are saying that you are placing them the right way round and they are instead snapping to the loader on the other side, preferring it to the container, it may be a bug. We would need a full mod list - ideally a saved game so the mods can be synced - and detailed steps to reproduce.
Bob's Logistics provides "ultimate transport belts" as the highest tier of belts, they are colored green. There is another mod, deadlock-integrations by shanemadden, that provides the integration of Stacking Beltboxes & Compact Loaders with Bob's Logistics, adding higher tiers of beltboxes and compact loaders.
