Manual removal of roboport: no error.
Removal via deconstruction planner: no error

Seems this bug was a one-off or it's been fixed.

Sounds similar to what happened to me. Accidentally marked a roboport for deletion and noticed the bots hovering around it, as if they were trying to use the port to recharge. The moment I removed it via hand the game froze/crashed so hard I had to restart my computer. I wonder if the roboports aren...
