You're better off making your own mod and posting it if you wish. You could also contact kingarthur, who maintains a large compatibility mod for Py mods for advice.

I'm torn. On the one hand I want to say that this is self-inflicted, but on the other I can't help but feel that this should be an easy fix (check the length of the backer array before trying to use it, possibly even erroring out at startup).

In the early game, Iron is used the most, but when you get to the higher tier technologies, copper becomes much more in demand. A big megabase will probably be using similar amounts of both materials.

I've most focused on fixing duplicates between pyro and Bob ore/plates. So far the big one is Bob's ores is mostly replaced by pyro. There are a few ores it doesnt have. And Bob's plates has a number of redundant recipes for smelting that are far easier than pyro. I haven't yet look into only ...

Military only really affects against biters, which have limited relevance in this mod.
It's better to think of it as a military "themed" science, like how red is alien life based. Blue is electronics based, etc.

I will probably re-invent the ingredient limit but more for the purpose of assembling machine of different size and speed, so you can produce stuff but you have to choose specific machines to do so. But it will be a buttload of work because I have to manually adjust crafting categories for all ...

For mineral water vs slag to sludge: I did a simple test setup with minimal machines to test the raw energy to ore ratio.
Each setup was connected to their own 270 MJ accumulator array. I gave the sludge setup a few sulfur to start. Ran both until they stopped. All first tier buildings.
