The underground pipes are to the sides of the heavy oil output, with a single regular pipe (highlighted in the first image) between them to connect to the output. I think the problem is just that the input buffer doesn't scale with how fast the assembler crafts * how fast the recipe can be crafted. One would be using recipes which combine more types of crushed ores to get only product you are interested in (with catalyst or without if you disable them in config).
