Getting almost exactly the same amount of seeds back from growing them is fine and reasonably balanced in my opinion. Enemies should not be forming attack groups due to spore clouds in peaceful mode. You should probably report this as a bug if you haven't yet. It might also be a mistake when configuring the map though.

A thing I figured out through trial and error is that it's a very good idea to use speakers to warn you about something failing. You can make the noise global or just make it put an alert in the bottom of the screen. I never used speakers before Space Age, but now with platforms and their fiddly nat...

While I heartily agree that we need the ability to toggle the elevated rails, you can work around it in situations like this by using a deconstruction planner with an appropriate filter set.
