Did you ever find a solution to this? I'm having the exact same issue myself.

Place down a new station. Add the new station to a train (waiting condition doesn't seem to matter). When then clicking the <Go to station> button, the game instantly desyncs. Upon reentering the server, the new train station has a different name, but works just fine. Was able to recreate the issue ...
