TL;DR
Add checkboxes to "Entites" and "Tiles" tabs on deconstruction planner settings window that would enable/disable planner for given tab.

What ?
Currently deconstruction planner configured to remove "stone path" tile will not mark any tile for deconstruct if entity / item on ground is found in 'selection box'. Instead it will mark all entities (and itmes on ground) to deconstruct (probably uses 'entity' filter to select).
Why ?
Ability to remove tiles under entities without removing entities too.

In the tiles tab is a dropdown - select mode always
