It is very difficult to add a new car to the front of a train, because it does not change the train length by an even number of squares but the stops are locked to the 2x2 train grid and can only be moved an even number of squares.
So adding one car to the front of the train and moving the stop forward to make up for it still can mess up the alignment of existing cars.
It would be nice if stops weren't snapped to the train grid, but could be positioned on the normal 1x1 grid instead. It wouldn't be perfect but it'd be way better and would solve the issue.
It's too bad train cars + gaps between cars weren't an even length to begin with, but it'd mess up everybody's stuff to change train car lengths, so I think letting stops have finer position control is the way to go.

Took a break from 0.12.29 to 0.17.79, and then to ... oh god now it's 1.something. I never know what's happening.

This will be fixed in 0.13.
For now there is an 8L train project mod that helps a lot - just need to keep your stations horizontal.
