When updating mods it looks like it deletes the most recent older version of the mod (or possibly just the presently active version). This is a problem when I have unzipped a mod to make tweaks to it, since it deletes the unzipped version but leaves the zipped old version. It would be better if it deleted the zipped mod version(s) and left any unzipped mod directories. That way I wouldn't constantly have to archive or re-find my tweaks to RSO...
I suppose this might be a request instead of a bug, but it behaves in a way that is non-intuitive. I would expect it to delete either all or none of the old versions and certainly not delete only the instance I had changed, epecially since unzipped mod folders are already treated specially (since they take precedence on loading).

Thanks for the report. I don't consider this worth fixing - simply don't have 2 versions of a mod in your mod folder at once *and* try to update mods if you don't want to deal with this problem.

I just lost a great deal of customizations because I didn't know factorio deleted old versions...
