Can you add the log file from your %APPDATA%\Factorio ?
I suspect you have remains of older install that haven't been cleaned by most recent update.

You have a lot of mods installed, one of them is destroying the nescessary entities for the story to proceed

Unfortunately there isn't really anything to be done, just remove the mod which is causing the issue
