[0.13.9][Pending] Updating mods leaves the old ones behind

So I haven't played for a while but had mods installed via the mod installer in the client, and decided to update my game and update my mods. It restarts, says there is a duplicate. I opened the mods file and found the old version and the new version of each mod that updated.
