I'm using two versions of Factorio in order to test things in both, stable and experimental release.
In "C:\Program Files\Factorio" is the experimental version of the game and in "C:\Program Files\Factorio Stable" is the stable version.
The problem is, the directory in %AppData% is always "Factorio", even if the name of the main directory is something else.
If the name of the main directory in "C:\Program Data" would be used for the %AppData% directory, it would be way easier to manage multiple installations.

To run multiple copies, you can also use the .zip instead of the installer. I believe it keeps everything in it's own directory then. I use it this way, one copy for playing, one for mod development.

But you can always change the paths in the config file as well.
