The mining productivity is because of the change that each level gives 10% efficiency instead of 2%. And the cargo capacity says +3, which with the standard 1 capacity is 4.
They made some changes to the bonus damage research, but I'm not completely sure what they actually did. But I'm guessing they are correct.

A lot of things change, this is a natural development of an early access game, and we will continually adjust the balance and values.
