My character is standing in front of a wood chest which is the output of a construction bot assembler. If I shift-click or control-click to remove those bots from the chest, they simply vanish. But if I manually move them to my inventory, all is well.

Are you sure they're not going to the toolbelt?
I don't have OCD, I have CDO. It's the same, but with the letters in the correct order.
