The newly generated chunks, which were previously deleted by lua command, do not match the existing chunks.

Is this a save started in an earlier version?
Map generation has been changed, so when you delete a chunk that was explored in an earlier version it will recreate it using the 0.15 map generator which will create a different chunk.
The same also applies to newly discovered chunks at the edge, you'll get a clear divide between old and new chunks.
