From a User Experience perspective I believe Factorio should not auto-restart until you leave the mods screen. If I, as a user, wish to install new mods and update existing ones these have to be done as two stages. I don't see a reason this can't be done as a single stage.

Take this scenario for example:

Installed mods are EvoGUI and YARM. EvoGUI has an update available.
I do not have Bob's Mods install but I wish to install them.

This is the process I must go through:
Note: Update and install mods order is interchangeable.
  1. Click Mods in main menu
  2. Click Check for Updates
  3. Click Update Mods
  4. Factorio restarts
  5. Wait for factorio to finish restart
  6. Click Mods in main menu
  7. Click Install Mods
  8. Individually install Bob's Mods multiple mods.
  9. Click back to leave install mods screen.
  10. Factorio restarts.
  11. Wait for factorio to finish restart
  12. Done
What I propose is factorio keeps track of if mods have been install or updated then when the back button is clicked to leave the mods screen then Factorio restarts.
Then the mod install/update process would be this:
  1. Click Mods in main menu
  2. Click Check for Updates
  3. Click Update Mods
  4. Click Install Mods
  5. Individually install Bob's Mods multiple mods.
  6. Click back to leave install mods screen.
  7. Click back to leave mods screen.
  8. Factorio restarts.
  9. Wait for factorio to finish restart
  10. Done.
It might be a small difference but with a lot of mods and a slow processor waiting on a Factorio restart can take a while.

I installed all of Bob's Mods via the mod portal when 0.13 first came out just to see how it all worked. I was pretty tired of restarting after the 15th time or so.
