This was already reported and fixed once by Twinsen, so I don't know If it's a broken again or leftovers.
Mainly occurs with all giant windows.....
But should be fairly easy to fix
Side Note: A easy workaround is to scale the UI down under the Graphics tab

The fix was that the "UI scale" slider was made visible no matter what the selected scale is, so you can scale it down in situations like this.
By default, it uses the system UI scale, so if on your system your UI scale is set to high, you probably have a big resolution and shouldn't be playing the game in a window.

Hm but shouldn't this fit regardless of the window size?
Right now the (very)big UI parts aren't usable when the window is too small.
I really love Factorio for beeing a game that allows multi tasking and for that window mode is essential.
I'm a bit lost here is the UI Scaling fixed to the display size or the window size?
I don't need something elaborate like html5s responsive design that shifts stuff around the screen to adapt it.
Scrollbars or squeezing it into it would be enough.

Other issue is that if you scale it too high, then other info within the game (such as the ingame FPS counter) gets covered by the minimap

This was probably fixed with the GUI refactor of 0.16, and if not, with the GUI rewrite of 0.17
