In vanilla, you will need the second assembler. You can circuit control how much each produces, but you can't change the recipe on the machine itself.

Figure out which side claims it has another fluid in the system and go check all of that pipe system. You probably switched a recipe on a chem plant or something and now 2 different fluid systems are contaminating via a common intake.

Thanks, I was able to reproduce the issue and verify that it is in fact caused by stale pathing info that the train never got triggered to recalculate. This seems like it could be a bug or oversight in the coding for the repathing triggers, so I'm going to crosslink to the bugs forum and see what th...
