I set it to have two slots dedicated to the ammo. The problem is the inserter keeps inserting after the two slots are fully packed.

It is still relatively early game so nothing too fancy yet. I don't have a problem regarding what goes in or out of the wagon, just the quantity in which it goes into the wagon, if that's what you are thinking;.
