playing multiplayer with a reasonably large-sized map (mods: krastorio 2 and 8 others).
no difference in performance noticed here. not of much help to you but info nonetheless.

tried a fresh install (zip) and downloaded all mods fresh from a server sync.
desyncs even when to actions are undertaken. other players on the server (obviously with the same mods) are unaffected.

the server has been restarted. same desync within a minute of me logging in. every time.

all, have many hours on this save since last game or mod update (last week sometime). i was the only one on the server and was simply putting empty buckets into a chest while using a jetpack. desync happened twice in a row. mods are mostly Space Exploration or QoL: aai-containers aai-industry aai-si...

glad you got it fixed. you can also use screen then detach from it. screen -S name_of_your_new_session run your start script/command then Ctrl+a d to detach from it. next time you log in use screen -list to display the screens you have running then screen -r number_of_the_screen to attach to it

another vote for multiplayer for keeping things interesting from me. played the tutorials solo but i bore myself when playing alone. the shared goal of multiplayer (assuming that's how one is playing) keeps me coming back to it.

on my headless server i just stop the game and overwrite with the files from the updated version of the experimental build (after backing up of course). it has 32GB of RAM though.
maybe try this method if the automatic method is failing.
