When the server receives SIGINT (press Control-C in the console window, I believe this should work on Windows as well), it will save to the file you loaded from and quit. Are you able to reproduce the crash-on-exit?
I have noticed that if I play a full mission (doing the usual manual and auto saves during the game), then I won't crash on exit. But short games or just opening the menu and then hitting Quit to OS will crash it 100% of the time still.
