I hat this issue.
Solution :
In 0.16, improve your defenses before migrating to 0.17. Further more, you should stockpile science packs because your factory will have to be recreated. There is some cheap science you can quickly regain to improve your efficiency.
I did that and it went well.

If your defenses rely on laser turrets, you'll probably loose performance and be overrun. You should prep your base, by upgrading your defenses before upgrading. Hi, I just swapped to 0.17 and loaded my old 0.16 base. It's a quite nice base with 130 trains and over 670 rocket launches. But my surprise came from my defenses being overrun in seconds.
