A potential way to counter the digging enemies could be to add reusable mines to the game, which may explode or at least give the player a warning.

What if, instead of speed, the improved enemies could take 20-50 laser turret shots? Or what if they could fly and set up a base in your factory in unrendered chunks? That would make the game substantially harder for late game if you have a mega-factory and don't have turrets everywhere..?

Good point. What about if you could run a diesel train across the tracks, laying down copper wires that, if connected to a power grid, would energize the track?

What about off-set inserters? Where it takes items from one space in one direction, and outputs it two in the opposite direction? Possible made from both a filter inserter and a long handed inserter. This could then also feature fast and filter capabilities, which would be pretty helpful.
